I had the same idea for a Far Cry campaign in Duala, only you're an off-duty US Special Forces operative (which branch is left to your imagination) touring the wold with his Daughter. During a boat tour of the ivory coast, you're ambushed by militiamen off the coast of the failed Molatian Republic, and taken captive (only to escape mere hours later) Your main objective is to rescue your Daughter and put an end to the genocide campaign led by the militia. I was aiming for Guerrilla warfare in an unforgiving environment. For example, when you first escape, you have nothing, and I really mean NOTHING! No map, watch, radio, guns, nothing! You have to find everything as you go, weapons especially. Objectives could be approached any way you see fit, using the environment and whatever gear you have to your advantage. So if you've got an AK-47, three clips, and a demo charge, you could demo the enemy vehicles which would draw them out of cover, and use the AK-47 to cut them down as they left cover to find you. As for allies, they come and go, mostly drifters and fellow Foreign Nationals trapped in Molatia with you. Vehicles, useless, all they do is attract attention. And if you think about it, you wouldn't really need money in a failed state like Molatia. You could raid enemy bases to find what you need. The only problem with contiuity that I have is finding a way to have weapons carry over into the next mission.

As for what you want for your campaign, alot of what you wants requires extensive scripting and possibly a custom UI (at least I think it would, given my limited knowledge on the subject). Also, the whole "far cry" concept is being hopelessly on your own with little to no support from the outside world, like in Far Cry 2 where you're a merc essentially on his own with little help from the other Foreign Nationals (those buddies you pick up really are no help at all). I love the concept you've created though!

I've begun the process of "renovating" my campaign, if you're interested, maybe you could help me put this together. It's taking more time than I'd like to admit to make this campaign the way I want......
