When I launch any aircraft off the nimitz in this mod http://www.armaholic.com/page.php?id=13540 my gear stays down regardless. Any suggestions?
I hate to advocate drugs, alcohol, violence, or insanity to anyone, but they've always worked for me.

to me it is the same, I have a vehicle repair on the Nimitz and I have to repair the plane to solve the problem, with helicopters same thing happens, I solved it with full health when you start the mission, the vehicles fall from about two meters high and are damaged, it is a nuisance.

this happens via the catapult right? well it actually sort of 'breaks' your landing gear making it impossible to retract them unless like Ironwood said you repair it. if you nail the take off properly they won't break and you will be able to retract them.

here is a video of me taking off and not breaking the gear.

notice the numbers near the USS NIMITZ in the editor, they are heights ASL (above sea level) of the deck inside and i think hangar? not sure
anyway put this 
this setPosASL [getposASL this select 0, getposASL this select 1, 18];
in the object you want on the deck and this 
this setPosASL [getposASL this select 0, getposASL this select 1, 12];
for the hangar.
