In the Aircraft Carrier Reveal Trailer you'll see the planes with the cockpits closed.
While folding the wings can easily be done by adding ... in the init.
this animate ["wing_fold_l", 1, true]; this animate ["wing_fold_r", 1, true];

Is there a way to close the cockpit at mission start?

Do not go where the path may lead, go instead where there is no path and leave a trail...

Easily done with :

_Soldier action ["GetOut", _Plane];

_Soldier can be any random soldier and won't do anything either, he just has to be on the map for this to work.
Now what I've done is I added this entire code to me mission init so it will trigger on mission start...

deck1 action ["GetOut", CASJET1];
deck1 action ["GetOut", CASJET2];
deck1 action ["GetOut", CASJET3];
deck1 action ["GetOut", CASJET5];
deck1 action ["GetOut", CASJET6];
deck1 action ["GetOut", CASJET7];
deck1 action ["GetOut", CASJET8];
deck1 action ["GetOut", CASJET9];
deck1 action ["GetOut", CASJET10];
deck1 action ["GetOut", CASJET11];
deck1 action ["GetOut", CASJET12];
deck1 action ["GetOut", CASJET13];
deck1 action ["GetOut", CASJET14];

Only 1 problem is that when the game gets saved and you load it they will be open again. (only for SP ofcourse)
But for this mission it only matters about the first time, until the player gets into the sky...
They wouldn't be looking at the planes after it anyway.
But if this bothers you you can always make a trigger which runs more often...
