There must be an easy solution to this that I've missed in the BIA mission editing guide and on the web.

I want to start my mission with my player on a raft that delivers him to a Ramahdi beach. The player then disembarks and continues with his own waypoints, and the raft takes off to its own next waypoint. Is this even possible?

Yes this is actually quite simple. Create a raft name it (being creative) Raft 1 now place your unit down seperatly then put in your unit's init box
this moveincargo Raft1
Now give the boat waypoints to the beach saying dismbark and give the unit whichever waypoints you want from there

All pity choked with custom of fell deeds: And Caesar's spirit, ranging for revenge, With Ate by his side come hot from hell,
Shall in these confines with a monarch's voice Cry 'Havoc,' and let slip the dogs of war; That this foul deed shall smell above the earth With carrion men, groaning for burial.

Hmm. This doesn't seem to be working, but maybe the problem is this. If the unit grouped with the raft is my Player, and he's on a solo mission, does he even need waypoints? Can waypoints even be assigned to a Player character on a solo mission?

Yes they can un group the player and the raft thats the problem by putting them in a group your making them one unit. So seperate them
