I've searched all around the web, and on these forums. But I haven't found a solution to my problem, my ai pilots fly at around 40m to 100m. They constantly crash into mountains and other things, it also makes it impossible to be a gunner in a Apache with a ai pilot. Is this just one of those things, as a Arma player I have to deal with? Like the bad driving, or is there a solution.
I run Arma CO, ACE, ASR AI( I've tried it without ASR) and many others, that probably aren't worth mentioning for this issue. Oh also, if I set the Apache up as playable as both pilot/gunner. Soon as I get the right altitude and switch to the gunner, the pilot starts decreasing altitude till we get to 40m. I've been playing since arma 2 released, I know about the ai problems with flying and driving. But I don't understand why they won't fly higher? 40m off the ground really??

Well, you could alwaya record the flight-path your self and have the AI fly it using the unitCapture and unitPlay functions. You can check out Oksman's tutorials on Unit Capture and Unit Play functions Here, Here, and here. The first one goes over the basics, the 2nd and 3rd are more advanced stuff. Check the descriptions for the scripts you need to use.

I wonder if there is a way, to take that helicopter flyInHeight and make a mod of it? What I mean is a config I would guess, to make it effect every aircraft in the game. Instead of having to type that in every time.
